yeah he knows kes! kes is his alien boyfriend and they are deeply in love or maybe they just like each other a little. or maybe they just have sex now and again and don't really like each other at all but we like to think that they do even if they're both a bit loath to admit it hmm

kes fell to earth in-embryo and hatched v shortly after... dazed and confused and also separated from all their hoard/family/whatever though. ellis happens to be the only person living in a pretty fair-sized radius and i think kes during their larval stage maybe lives underneath the floor of his house for a while? and they grow weirdly attached to ellis who remains pretty much unaware of kes' entire existence, let alone their taking residence w/ him. he does think he notices scraps of food disappearing here and there and sometimes the floorboards creak inexplicably but ellis doesn't really care one way or another, he just likes to think a ghost is living with him or something. he likes spooky stuff

+ kes' species is an emphatic sort, they can sense emotion, read thoughts to some degree -- it's a one-way street though. like they really can't influence any of it, just read. so a lot of them grow up pretty unhappy and a bit overloaded with feelings because they sense so many other beings' and they tend to rub off a little, these things. emotion can be infectious i guess! so kes stays in part because they senses ellis' loneliness and can understand it a lot, being on a foreign planet so far away from anything they could ever call real family, so far they don't even know what their family is, never even seen them

two lonely little hidden-away entities with nowhere really to go in the world and nothing for them to do more or less trying to make the best of what they have but they don't have very much. if nothing else they at least now have each other i guess
